Cooper was the younger son of author Wyatt Emory Cooper and artist Gloria Vanderbilt. He was born in Manhattan, which is located in the city of New York in the United States. His maternal grandfather was the millionaire equestrian Reginald Claypoole Vanderbilt of the Vanderbilt family, and his maternal grandmother was the socialite Gloria Morgan Vanderbilt. Reginald’s patrilineal great-grandfather was the business magnate Cornelius Vanderbilt, who founded the prominent Vanderbilt shipping and railroad fortune. Cooper’s experience in the media began at an early age. Diane Arbus took photographs of him while he was a baby for the publication Harper’s Bazaar. Cooper appeared as a guest on The Tonight Show on September 17, 1970, when he was just three years old. His mother was also in attendance. When he was nine years old, he pretended to be someone else on the game show To Tell the Truth. Between the ages of 10 and 13, Cooper was a model for Ford Models, appearing in campaigns for Ralph Lauren, Calvin Klein, and Macy’s.
Wyatt suffered many heart attacks while he was in the operating room for open-heart surgery. He passed away on January 5, 1978, when he was 50 years old. Cooper believes that his father’s book, Families, is one of the best “a sort of manual for…the way he would have wanted me to live my life and the decisions he would have wanted me to make in the course of my journey through this world. As a result, I have a strong sense of affinity towards him.”
Carter Vanderbilt Cooper, Cooper’s older brother, committed himself on July 22, 1988, at the age of 23, by jumping from the terrace of his family’s New York City penthouse apartment located on the 14th floor. Cooper was just 21 years old at the time. Later, Gloria Vanderbilt discussed the passing of her son in the book A Mother’s Story. In it, she voiced her view that her son’s suicide was the result of a psychotic episode brought on by an allergy to the anti-asthma medication salbutamol.

Cooper had his formal education on the Upper East Side of Manhattan at the prestigious private coeducational day school known as the Dalton School. Cooper left for a “survival journey” around Africa when he was 17 years old, having graduated from Dalton High School a semester early. He spent many months there. During the journey, he became sick with malaria and had to be hospitalized in Kenya. In his account of the journey, author and adventurer Jonathan Cooper remarked that “Africa was a place to forget and be forgotten in.” Cooper was a student at Yale University, and he lived in Trumbull College throughout his time there. After completing his studies at the university with a focus on political science and earning a Bachelor of Arts degree in 1989, he was inducted into the Manuscript Society.

Cooper majored in political science at the University of Virginia, where he spent two summers working as an intern at the Central Intelligence Agency (CIA).
